How to Fix a "Destination Directory Is Not Empty" Error When Installing an App With Softaculous

This error shows up when Softaculous tries to install an app (WordPress, Joomla, an online store, or anything else from its library) into a folder that already contains files. It's one of the most common Softaculous errors, and it almost always comes from a previous install, an old backup, or unrelated files sitting in the folder you pointed it to.

Why this happens

  • A previous app installation in that folder was removed through File Manager instead of through Softaculous, so leftover files were never cleaned up.
  • You're reinstalling into the same path after an install failed partway through.
  • The folder already holds files unrelated to Softaculous, such as a placeholder index.html page or files from a web design tool.
  • You typed the wrong path in the In Directory field, pointing at your main domain root (which may already have content) instead of an empty subfolder.

These steps are the same whether you're on cPanel or DirectAdmin, since Softaculous works the same way inside both.

How to fix it

  1. Open Softaculous from your control panel and start the install again so you can see exactly which path it's trying to use (check the Protocol, domain, and In Directory fields).
  2. Open File Manager and browse to that exact folder (if In Directory is blank, this is your domain's root folder, usually public_html).
  3. Check whether a previous app is already registered there. In Softaculous, click All Installations in the left-hand menu: if the app you're trying to replace is listed, use its Remove option there first, since Softaculous can then clean up its own database and config files properly.
  4. Back in File Manager, move or rename any remaining files out of the target folder rather than deleting them outright, in case you need them later. Creating a folder like old-site-backup and dragging the leftover files into it works well.
  5. Once the folder is empty, go back to Softaculous and run the install again with the same path.
If you're not sure what a file in that folder does, don't delete it outright. Move it to a backup folder first. You can always delete the backup folder later once you've confirmed the new install works.

If you want to install into a subfolder instead

Rather than clearing your domain root, you can point the install at a subfolder instead, for example typing test or shop into the In Directory field. Softaculous will create that folder for you as long as it doesn't already exist with content in it, and your site will then be reachable at yourdomain.com/test.
